I have a Percussion Freaks 5th mix that I would like to upgrade. Is it possible to upgrade from percusion freaks to Drum Mania?
And on that subject, purchasing the upgrade kit, does it come with a whole new box, or just a cd and security chip? _________________

Yes, you can switch from a PF to a DM, but read below.
If you're looking for System 573 upgrades (DrumMania/Percussion Freaks 10th and below), the only upgrades you'll find are bootlegs. Official ones are almost as rare as DDR kits. You can find USED kits, but they'll do you no good.
Best bet otherwise is to get a full PCB of whatever Mix you want, and swap out the boards completely. I've seen DM machines get really testy with PF bootleg upgrades and vice versa. Although I don't know why it would happen (could just be bad luck), I'd stick with the same version if possible if you're getting a bootleg upgrade. I'd say the same about the PCB's as well, but they shouldn't present much of a problem. If I had a suggestion for you, get a full PCB, that way when you get bored of that newer (or older) Mix, you can just swap the PCB's around again. If you upgrade an official kit, you won't be able to downgrade (unless you have the installation disc).
Plus, I know not too long ago you could find cheap DM PCB's on Yahoo! Japan auctions for pretty damn cheap. Try going through Rinkya for that.
And what's wrong with PF 5th Mix? It's a solid Mix. _________________

Nothing wrong with it, just keeping my options open.
And I would never upgrade with out the PCB. _________________

Well, you kinda can't upgrade and run the game without the PCB anyway, unless you're just simply swapping one for another. I'm just simply mentioning that there's two types upgrades readily available, the kit or getting the entire PCB (e-amuse hardware optional; doesn't work without card readers anyway), which I'd recommend. _________________
